Areas at risk of flooding include Christchurch Harbour and tidal stretches of the Lower Stour and Avon.
The flood alert will be in force for two hours before and after the two high water times.
The spokesperson added: “We will continue to monitor levels closely. Please avoid flooded footpaths in the area during high tides.”
It comes as the Met Office issued a yellow weather warning for thunderstorms and spells of “intense rain”.
The warning will be in force from 12pm to 6pm on Sunday, January 2.
It covers Bournemouth, Christchurch, Poole and the rest of Dorset.
